I'm impressed you've gotten this far but you've got serious issues in this design. You need to go back to the CM4IO schematic and look at it more closely. There are several points where you've introduced mistakes when copying/altering the existing design.
HDMI0_CLK_P is going through a RT97425NGV power switch???
The USB mux has the SEL line connected to the VBUS net but you've used VBUS for both the OTG port and the output of the power switch that feeds the USB host only sockets.
The power circuitry is a LM317 linear regulator. It is simple but very inefficient. Battery life will be bad and it will get very hot. I hope the 18650s will be ones with built-in protection as there is no low voltage cutout.
The two LTC4001 chargers don't have the central pad connected. The two Lithium cells have the negative side tied to ground at the charger but the cells are actually in series?
